Post polargraph not connected?

So my robotics class and I are working on building our own polargraph as a project. We are close to the end of it all, but we have run into a problem with the polargraphcontroller, we finely got the program to read the the usb, because before it told us serial connection. We got past this problem by updating the FTDI drivers, but now it tells us that the polargraph not connected. We have tried a mac and pc. What can we do to fix this problem? Any help would be appreciated, thank you.

First off, is connect to the arduino using the regular arduino environment. So, serial monitor in the Arduino IDE. I am assuming that you have managed that if you've got the firmware uploaded.

The serial port to use is selected by clicking on "serial port" button on the "setup" tab of the controller app, and selecting the port to use. There isn't anything more to it. Googling "polargraph serial port" reveals two links in the top two results that say exactly this.
